Cheaptickets.com
Lastminute.com
Telme.com
Orbitz.com
Ebookers.com
Hotwire.com
Cheapseats.com
I have quite a few more, which I will add to later. I used to use a variety of these all the time, till I got screwed last year, when I bought a ticket I could not use, due to an expired passport, and they would not let me change the date, so from now on, I use my company travel website, which allows open-ended tickets.
For cheap hotels
Discountcity.com
Hotels.com
Another good one is FlyCheapAbroad.com (http://www.flycheapabroad.com/)

Go Today (http://www.go-today.com/site_gtweb/index.asp) has a lot of inexpensive international vacation packages. I'm not sure if they do airfare only.

I used to use online places but I've fuond that most of the airlines offer the best deals out there once you get to be 2-3 months before your trip. I used sidestep to check the company fares plus I get the newsletters over email for most of the companies I fly.
For short low-budget trips within Europe I use www.whichbudget.com to find the low budget airlines that fly the route I want.

www.traveljungle.co.uk (I think they also have an American and a German version) is a good site.

www.statravel.com (http://www.statravel.com)
You don't have to be a student to use it, although if you are under 26 I think you can get even better deals.

Just bumping this up because I found a great site: Airfare.com (http://www.airfare.com) - my friend and I are planning a trip to Bulgaria/Macedonia for the spring, and we're flying into one city and out of a different one. The fares on this site were hundreds of dollars cheaper than any of the other ones I checked.
Kayak.com (http://www.kayak.com) is great too, but it only allows you to look for one-way or round trip (no multi-city).

Travelzoo.com for great specials.
You might want to check out the airlines sites, too.
