I haven't been to Bratislava...yet :) I have heard wonderful things about it. I went to Budapest last year and it is awesome! We spent 4 days there which was the perfect amount of time. We went during the spring festival which was fun. We stayeda t the Le Meridien (so nice and great location!)

Not sure how long you want to go for but you could spend a few days in one and then take the train to the other for a few days.

I had a work function in Budapest last year, and my DH came along so we could stay a few extra days. We stayed at a B&B near Buda Castle, which was pretty inexpensive and the hosts were great. Pics and more info (including a link to the B&B) are here (http://jeremiahblatz.com/personal/pics/budapest-2006/), if you're interested.

I've never been to Bratislava, but my ex-BF lived in Prague for a while and went to Bratislava frequently and really liked it.

Budapest, I would suggest 3 or 4 days. Budapest, Prague and Vienna are like sisters, quite alike.

Bratislava is much smaller, and you can see it in a day. They have a boat to Vienna on the Danube, a neat way to travel.

I agree w/Mrs. M on the timelines. The train from Budapest to Bratislava is a nice trip and you can pretty much see Bratislava in one day. Budapest is actually a great central location to see lots of cities. From Budapest, you can take one or two days trips to Vienna, Prague, Krakow, Bratislava and Kosice (eastern Slovakia).
